It's not designed to be modded or edited and is harder to write plugins for. It's also updated a lot less often and a lot less thoroughly than an open source project like spout. Also spout will actively try to keep compatability with older mods meaning less work for plugin developers every time minecraft updates. Finally spout will be able to support a lot of features that standard minecraft or bukkit servers can't do or have to do by means of convoluted hacks/workarounds. That said I'm sad that the folks from spout and bukkit aren't working together on writing a new server, those two teams together would result in a much stronger and more capable community than splitting them up will. Reminds me of the Cydia/Rock/Icy days on the iPhone scene...
